If you discount Mitsuha's word, you'd have to discount the mysterious missing kitchen knife which I'm willing to bet somehow ended up outside my window.

If he turns out to be an Unjester, somehow, the plan is entirely pointless, and Mitsuha and Amy are immediately under fire. Investigate Knuckles... and the ghost, I suppose, for Rolecop or another Cultist role.
If he turns out to be a Rolecop, then Amy is clear again as the Unjester. Just investigate Knuckles and the ghost for two of the Cultist roles.
If he turns out to be a Mason, then Mitsuha is safe, and you should just investigate Knuckles and the ghost in the same way.

And Knuckles, choose to either Watch yourself or the ghost, just in case.

I still say the important bit is that Knuckles saw Malakhiri doing something he shouldn't have been able to do if he's what he says he is. And if he's not one of these cultists trying to kill us -- we'll know Knuckles lied.
