I'm currently kinda stuck with writing two WIP fanfics for exactly the same reason: I'm having a load of trouble setting up conflicts in a realistic manner. I know what the conflicts are, but when it comes to properly building them up... *sigh*.
I should probably state what they are, in case anyone wants to help:

1: Two investigating forces have differing ideas on how to continue persuing a case. One half works within the confines of the law; the other works by a set of different laws (which, among other things, forbids talking to most of the suspects and potential witnesses). This has been working for them for a while now, but I need some sort of catalyst that will encourage a split.
2: This one's a little more complex: An outlaw (Drustan) is hiding away somewhere, and has reluctantly gotten involved with some mercenaries. Two groups are after him: a lawful militia led by someone who is somewhat sympathetic with the outlaw (Ajani), and a more chaotic bunch led by someone who wants him dead (Lydia). I have set up the conflict between Drustan and Lydia, but I still need to set up the Ajani-related conflicts (while, ideally, making sure Lydia has a point).
I think the biggest thing you might need to do is consider each person's perspective. For example, I could see something happening in the first fic where the second group tries to use the first group's methods, but goes too far and ends up causing the suspect to shut down too much (and something even worse can happen from there). The second one, basically similar; you can basically try listing each group's concerns for Drustan and why they are right or wrong.
