My next idea is a bit less mystical, more traditional sci-fi. It takes a bit of inspiration from Nigel Kneale's Quatermass and the Pit, Jack Kirby's The Eternals, Neon Genesis Evangelion and a bunch of other sources.

As human civilization rose, however, the parahumans faded away. Many pantheons left the Earth and settled on other planets, or sequestered themselves away. The monsters stayed longer, until the Middle Ages drove them to the mountains and under the ground. Soon, the world was left bereft of the paranatural, save for the occasional "changeling" child or sparsely sighted cryptological creature.
During the 19th century, however, the parahumans were forced back out of hiding as the Earth is visited by a being from another star, the creator of the parahumans, which may be planning to wipe out its progeny. Allied against this threat are the repentant original murderer Cain, the disenchanted psychic messiah Jesus Christ, the weary subterranean ruler Lucifer and the wise psychic hermit Merlin. Together they must forge a peace between gods, monsters and humans, lest the God From Space decide to exterminate all Earthly life.
Strange, isn't it? Each man's life touches so many other lives. When he isn't around he leaves an awful hole, doesn't he?
