The pen you find quickly runs out of ink, so you don't have enough to make a good comparison with.

You find pens in the storage room. You also find pencils, crayons, markers, drawing charcoal, watercolors... a whole cabinet full of all those kind of materials you could potentially use to sign something. As soon as you open the cabinet door, a wave of it all falls on you and nearly buries you, as it's all been packed so tightly and haphazardly in the cabinet.

After the paper tore, Hordak just barely resisted the urge to strangle Waddle Dee. At least now they could finally tell that the writing on the notebook and the writing on the note was a match.
"Hitomi is listed among these victims, but we found that Guts was guilty. Either we had the wrong zombie, or these zombies are working in a group."

It seems fairly obvious, given the note and the circumstances of Hitomi's death, that the zombies are cooperating. Anyway, shall we get on with comparing hadwriting?

Bandana Dee manages to grab one of the many writing implements and write something. The handwriting is definitely not similar to what's in the notebook.
